I prefer to have them standing on the ground preparing to take flight or having landed. I'm not a fan of weird paperclip or flying base. The one exception would be Tau battlesuits, because their ankles are week.

It doesn't really show well in the pic, but this guy is held to the base just by a piece of wire through the corner of the 'hand' into the rock below, so it looks like it is just clipping the rock as he sails over.

Personally, I think flying stands are best left as they are, to be used by those who don't want to make something fancier. Clear pegs don't simply disappear, as one might hope, when surrounded by basing and terrain. If anything, I think it makes them all the more conspicuous. If you plan to use anything but the clear disk that comes with the peg on the bottom, I'd skip the standard flight stands.
