The emperor didn't know about chaos right away, he had an idea of what lay in the warp but no real evidence. So he plans to unite all mankind under this "age of reason" but then he learns of chaos. There goes that plan! So instead he allows this deification to occur knowing that humanity still needs their gods, if they're going to worship something it might as well be him right? I think it is against his wishes, but in the face of chaos, he has no choice. Also I think that he knew if mankind were to survive it would only be as this faceless regime. In the 40k universe there is no other way for humanity, and I think he emperor knew this. Does he approve? Probably not. Does he allow it to continue, knowing this is the only way? Hell yeah!

The Emperor also didn't like Xenos. At all. His view was that it was Mankind's manifest destiny to rule the stars unopposed. Any Xeno that could prove itself a useful slave to Humanity might have been spared... but only so long as they remained useful.
