They do play against each other often in the world. I've played 30k versus 40k many times over the past year and it works good. You'll come to find 30k is at a disadvantage till the points get to 2500 of higher. And don't let anyone go chicken little on you, primarchs and LoW cannot be taken till above certain points and cannot be more than 25% of your army total.

30k is a bit fluffier or narrative than the 40k factions.
