Quite aside from the fact that they want you to have bought all of your miniatures from them, they don't want other customers seeing 3rd party models in your army and deciding to go and buy them. Letting you play with 3rd party models in store is like GW giving that company free advertising.

For an FLGS, it depends entirely on the owner/staff. A lot of owners will take the stance that it's cool for you to use whatever miniatures you want to, but I'm sure there's some out there who won't like you using models that you can't buy in their store. If you've got a regular FLGS it may be a good idea to check with them before committing.

Also keep in mind that some tournaments may have particular rules about 3rd party models. If they do, it will largely be coming from the perspective of making sure that your army is clearly identifiable what each unit is. I doubt you would have a problem with 3rd party guardsmen, but again it's best to check.

After typing that I realise it comes across as a bit discouraging, but that's not the intention. I love 3rd party guardsmen - I'd much rather see guardsmen in dress uniforms than fatigues myself and if I ever get around to doing guard it'll probably be 3rd party Praetorians with GW vehicles. It's just you're going to limit some play options by going that way.
