What is the relation between Khaine and Khorne?

One is the god of murder, violence, destruction and war, and so is the other one. Their names are relatively similar, enough to possibly be etymologically related if you went back far enough, and even their symbology isn't a million miles apart. According to the Lexicanum, Khorne battled Slaanesh for Khaine, suggesting that Khaine is perhaps the subsection of Khorne for the Eldar. My understanding of the 40k gods (at least those that reside in the Warp) is that they are all psychically connected to their followers, in that the psychic devotion (deliberate and accidental) is what gives birth to these gods. But also in my understanding is that they are not distinct beings, more like the sum of all the psychic emotions related to murder, violence, destruction and war, or whatever else, with regards to the other powers. So why would this particular god be split into two personalities?

What is the relation between Khaine and Khorne?

As I understand it, the Warp is made of Many Beings with overlapping fields of expertise. This is made further complicated by the fact that the (4 most powerful) Chaos Gods have consumed many lesser Warp-entities over the course of their long existence, gaining some of the consumed entities profiles/ powers as well. IIRC, this is how the Chaos Gods have been viewed as Benevolent in some instances (though in most instances it is the lies of the Cult about the Ruinous Powers). What about Gork and Mork? They exist in the Warp (just screaming Orky phrases at each other or something) and haven't been consumed. They would obviously represent the Orky way of War, but do not fall under the 'Realm' of Khorne. Gork and Mork are two separate entities made by the reflections in the Warp of the collective psyche of the Orks, in much the same way as the psyche of the Humans (and others) feed/ created Chaos and the Eldar psyche (used to) feed/ create their Pantheon... then Slaanesh.

As for the Eldar gods being able to walk among them, I think there have been various rumors that their gods might have been all that is/ was left of the Old Ones. However, I don't trust that piece of fluff, as I've never found anything concrete on it. I would simply would point to my first paragraph.
What is the relation between Khaine and Khorne?

Perhaps hotsauceman1 was talking about how apparently Khaine took the Nightbrighter's Scythe and threw it into the warp during their fight, forever placing it beyond Nightbringer's reach. In return Nightbringer exploded upon defeat (as C'tan do) and gave Khaine the aspect of the Reaper. Thus explaining why Maugan-Ra has a love of decorating things with bones.

Granted, this was back when Nightbringer put the fear of Death in every race but the Orks ('cause Orks are awesome like that). Not sure how canon this is with newer Necron Fluff. Last time I tried reading their Codex, I was chased out of my FLGS by a song on the radio I absolutely hate. No active hostility by my FLGS, just... heard that song too many times.
