If a retinue with two mystics is in a transport and something deepstrikes within 4D6 of the transport, is the free shot still taken? And if so can it be reassigned to a unit within 12" of the transport? Basically, if a retinue with two mystics is in a transport, does theri power still work?

Yes. The unit is still there, just in a Transport (also note that the UNIT gets to fire on the DS-ing unit, not the vehicle). You better hope there are fire points on that vehicle!

I'm more concerned with whether I can still use the second mystic to reassign the shot to a unit outside the vehicle.

Star, two or more mystics allow you to assign the shooting to any unit within 12"..........
