Would there be any rare time where the Gene Seed from Chaos Marines would be harvested? For any reason? By anyone? I'm asking because in the codex, the Flawless Host has Gene Seed ties to the Emperor's Children, and fluff for a future army of mine could be decided by this very thread.

I know that Chaos Marines have been purely corrupted, and don't "recruit" fresh Marines, But maybe they could take the Gene Seed and store it somewhere?

There are alot of options here for new CSMs.

The novel "Dead Sky, Black Sun" talks about a quick and very brutal way of making new Marines.
In the 5E rule book there is a story of the Red Corsairs/Night Lords stealing the gene-seed bank of a Marine Chapter.
In the novel "Storm of Iron"

thousands of gene-seeds are stolen from an Imperial warehouse

If the Chaos Legion still has anything like an Apothecary, there is not reason they can't harvest gene-seeds (from traitor or loyalists) and use them in the creation of new Marines.

I know the chaos marines will steal gene seed from fallen loyalists or they will raid the gene seed storage facilities but I'm not sure if they harvest from each other. . . I imagine they would unless the specimen in subject is too mutated, etc

Raids and slaves mostly.
There is many examples of Marines having entire populations of slaves and its easy to imagine them having competitions/gladitorial fights to see if any of them are strong enough to be turned into a Marine.

Most IG are going to be too old to be turned, so you'd have to either raid an Imperial planet for young kids or grow them on your own planet in the EoT.

A good amount of Chaos Legions still have their own worlds intact, not the original mind you but still. The Word Bearers, for instance, have Sicarus, which they not only use for billions of sacrifices daily, but also use it as a training ground for its resodant people. Most legions, however, don't touch Traitor Guardsmen. They think Astartes blood is too powerful to fraternize with them. Not even the Black Legion calls upon Traitor Guardsmen unless it's at the moment, which they die in droves on the battlefield.

Anyways, they do indeed harvest Gene-Seed. In many books, they speak of dragging battle brothers back to the rear line or take them after the battle, saying that their gene seed and power armor will be used again.

So yes, while most don't have Apothecaries, they actually have mortal beings or daemon-infused machines that do all this sort of work OFF the battlefield.

Actually, I don't see any reason why Chaos Marines could/ would not harvest or store gene-seed. It only makes since that they would considering that they would have access to everything they need.

In some of the 40K novels, we read about Chaos or Renegade Space Marines, that are seeking to capture gene-seed or seeking recruits. Most notably, this occurred in the Soul Drinker trilogy. I am not going to give anything away here, but the trilogy might be worth reading. Also, there is Fabius Bile, who specializes in the research and creation of Space Marines...

Actually, it mentions speciacally in fabius bile's description (can't remember which ed though) that he often sells his services for just such. As most chaos marines haven't apothecaries remaining, he does the work for them, in exchange for... well, unmentionably grissly stuff...
minigun makes a good point too. They likely have tournements with their slaves to decide who is worthy.

With orks, even too many is not enough!
