The only way I've seen people convert their own model of the Emperor is a lot of greenstuff.

I think there was a model of a pre-heresy model of the Emperor made by another company than GW, this seems to be it: http://www.ioffer.com/i/emperor-of-mankind-space-marine-god-gw-warhammer-40k-163047027
Other than that, I would suggest extensive green stuffing on a SM commander.

Well for a start, you'll need to use true scale in order to give him significant stature. Then you have athe monumental task of detailing his armour. A noble face (I'm thinking Karl Franz), and some tyranid parts to build the Eagle's claw. A suitably martial pose would be expedient also.

yeah. the emperor would have to be much taller then the marines imo. he towers over others in the drawings i have seen. and that's how i imagine him.
maybe chopping up the limbs of the space marines commander and extending them a bit with greenstuff and adding a slightly tall base to add more effect.
it would have to be on a 40mm base i would say.
over all i think that's your start. after that its up to your imagination to carry you to the end.

A Space Marine commander would be entirely too small, forget that part. Honestly this sounds like you'd need to be a green stuff wiz to make it happen.
