Grey Knights would be retconned back to the way they were in C: DH. And Dragio would get a MASSIVE rewrite. That is it, really.

Well, I kind of like the Tau's fluff for the most part. But I do not like the part that states the Tau cannot have integrated heavy weapons teams in Fire Warrior squads. I don't see how it goes against their belief in the Greater Good.

I would change the fluff of the Necrons back to the way it was, when they were eldritch horrors from beyond the stars.

I like that there's still something left vague in the 40k fluff. It's there for all the folks who want to homebrew chapters.
I'd remove or tone down the "spiritual liege" stuff from Codex: Space Marines. I actually like Ultramarines a lot, but it's a little silly.
