I'm going to be facing mostly Space Marines but may also face a few Ork armies.
I'm either going to grab two (separate) Plasma Rifles or a Plasma Rifle and one of the experimental weapons (Airbursting or Cyclic)
Anyone have any advice on which to do?

If its purely a choice between dual plasma and plasma/cyclic, then dual plasma. However, the codex tau commander does not make for an efficient unit if your just bringing him for his guns, at heart it is a support tool that you bring to make other units more effective. If we could have a bit more info about your list and how the commander currently fits into it we may be able to make the list a bit more effective overall.

Well, I'm going to be running a few lists... I guess my BEST bet would be to magnetize but I've never done it before and I want to try to avoid it! Here's a few lists I'm looking to run: Farsight Bomb list without Shadowsun, Farsight Enclave list with mass Crisis suits, and then a more rounded out Tau force. I can post the exact lists later, but that's what I'm going for.

You really should magnetize them, since it's better than risking a load out you may not use or like after the first game. Most of the weapons can actually fit snuggly in the little slots in the arms and backpack so you could just see if you can wedge them in there for now if you're worried about it.
As for weapons, it depends on the role. I'm not a big fan of the template weapons on the commanders, since it doesn't make great use of their high BS. My commanders usually end up in Markerlight squads anyways, a unit that won't get any marker support to use. To make up for this I equip it with two missile pods for a good volume of fire with versatile S7 36" range shots and the AP4 generally would never need cover stripped.
It helps to know more about how you're planning on bringing it.

Well, the pieces aren't fitting snuggly into the finecast arms of the commander =( I could magnetize them if I really need though. I basically want a commander I'll be able to run with Farsight or as a stand alone commander with two bodyguards if I need. I'll post my lists later today! Thanks for the input so far! =D
