Is there an official rule anywhere about objective markers/the relic providing cover?
I've seen it in tournament rules, but not read anything in the books.

Traditionally markers do not interact with the game.
But I do not think RAW mentions it either way.

Markers are just that - markers.
Unless you and your opponent agree otherwise, their physical presence on the battlefield has no more impact on the game than a character's wound marker would.

Hm. But all it says is a 40mm base. So if whatever cool thing you have in said base is obscuring line of sight, what do you do?

There are several markers (mostly with Orks) that have bases (grot elpers, squig bombs and such) and should be ignored for anything and pushed away should they get in the way.
I doubt the objectives matter for LoS and such.

If your 40mm base is covering 25% of a model, there is something else granting cover(or something seriously wrong).
The relic is also just a marker.
If your objective marker or Relic is a 3-d model, you should either flat ignore it(especially the relic that gets moved with your models); or agreed on with your opponent whether it provides cover(objective models make sense to allow cover saves)
