Between official products, derivative and fanmade works, this game generates enormous ammounts of content. Telling where a single minor image comes from without any clues or context may be almost impossible. Yep, sometimes 40k mirrors the same messed-up universe it depicts.
That said, I'd swear I've seen that stylized aquila design on some 3rd edition materials. Probably round 1999 or 2000. And for some reason my mind keeps going back to some videogame. Maybe Fire Warrior, maybe not.

Gaius Marius was walking along one day when he found 7 eagle eggs in a single nest. These eggs represented each of the 7 hills of Rome, and consequently he was also elected as consul an unprecedented 7 times. It was thereafter that during his consulship he declared the eagle as the symbol of the senate and people of Rome.
The two headed eagle developed after the adoption of Christianity in order to emphasize that the state was composed of two heads and one body. One being the government, and the other being the church.
The HRE, Byzantines/ eastern roman empire, Russia and Nazi Germany, all at some point claimed to be the successor to the Roman Empire and thus adopted the Aquila to reflect that.
40K attempts to use this image in a very similar way in order to evoke the idea of an empire.
The two headed aspect of the Aquila fits very well with the current structure of the Imperium as both religion and state.
The emperor has a two headed eagle near him a lot of the times, so maybe it actually comes from that. Not sure about the church and state thing though because of the whole imperial creed. Maybe that is just an oversight.
