In the description for the Destroyer Weapon rule, it says wounds do not carry over to other models in a unit (if a model is killed). But say I shoot with 5 wraithguard, score 3 hits, I would roll on the D-Table 3 times. Should I then keep track of those rolls as separate entities? Because say I roll a 2 on the D Table, then roll 3 wounds, let's say the same thing happens for each of the three hits. There are 9 wounds to allocate, except it's really 3 then 3 then 3. Let's say it's a tac squad. So say the first model in the unit hit makes 3 cover saves, does that model then need to roll saves for the next set of 3 wounds?

And of course, say that model fails its first save, then it dies, and the remaining 2 wounds from that set go away. The next closest model would then need to save the next set of 3 wounds, correct? I'm just trying to make sure it doesn't become one lump of 9 wounds that can only kill one model, and I don't have any experience with D weapons yet.

Is there another way to keep track of D wounds I'm not thinking of? Or is this about right?

They only have to make 1 save to negate all 3 wounds. it kinda sucks but thats how it works. 1 shot = 1 save. For the wound allocation part you are correct.
