If he had, the Word Bearers might not have been able to join the Drop Site Massacre on Isstvan V

He would of known at least erebus was traitor as magnus revealed erebus in disguise to horus during the chaos transfusion thing so probably

But seriously, the Emperor and Magnus did share a brief moment of connection before Old One Eye bailed, I'm sure the Emperor, with all His powers, could've gleaned what Maggy came there to do.
