Question player 1 has unit A that has charged unit B and destroyed it, it then consolidates into unit C (whom it did not declare a charge against) can it then use Honor the chapter to pile in and attack unit C? at what point does Unit C attack back? since the strategem states use it at the end of the fight phase does unit C go first?

As far as i understand it. you get the pile in, but not the attacks against the unit as only units that you have declared a charge against can be attacked. I assume if it says use at the end of the fight phase then no one gets to attack and its pretty much just an extra pile in

Sadly, no. Assuming the consolidation move took them to within 1" of an enemy unit, you still may only direct attacks against a unit you declared a charge against in the Charge Phase. However, as soon as you move your models to within 1" of said enemy models, assuming they did not yet fight this phase, they would then get to activate on your opponent's activation to pile in and attack. It would not be the end of the Fight Phase until "all eligible units have fought", so you couldn't even attempt to pop "Honour The Chapter" until after Unit C fights.

So,

Unit A cannot fight against Unit C because A did not declare a charge against C.
Unit C can fight against Unit A because A ended within 1" of C.

Larks has it right. Unless you remembered to multi-charge them (and suffer overwatch from them) you can't attack them because you charged.

Yep, that's right.

The only bit I'm not 100% certain about is whether unit C is able to attack back in this scenario. EDIT: Actually sorry, slightly different scenario. I was thinking of a case where A did not consolidate into C, but instead piled into them after activating the fight again stratagem.

I've heard it argued that since the 'fight again' stratagem is used at the end of the fight phase, there's no opportunity for the piled-into unit to fight back. If the fight phase carries on and they attack back, then the stratagem wasn't used at the end of the fight phase.

A very good question for GW. My reading of the rules is that this creates a paradox:
1) You are at the End of the Phase and normal activities cannot take place
2)You can't end the Fight Phase until all units that Charged or are within 1" of enemy models have completed their attacks

It doesn't need to be FAQed because it's how the rules work. However, it was FAQd in the Main Rulebook FAQ.
Q: If a rule states that you can choose a unit to ‘fight again’, what does this mean exactly?
A: Repeat the entire Fight phase for that unit – i.e., choose to fight with the unit, pile in with that unit, choose its target, choose its melee weapon, resolve its close combat attacks, then consolidate with it.

I personally would let my opponent make his attacks. No rules basis, because as you point out - the game sort of stops at this nebulous point of end of phase with eligible units still to fight . It just feels "right" to give them the attacks.

I concur, just pointing out that the rules themselves leave you unable to move forward without violating one part of them.

Agree totally. Unfortunately these moments do happen, and a little bit of reason goes a long way to keep the game moving and fun.
