For cost and fluff reasons, I am trying to build a WH army around something plastic. I was thinking of using SM scouts, with possibly tactical legs, and flagellant/marauder heads, but I feel like the head would be too small, and the body slightly disproportionate to a S3 T3 model. Does anyone have any suggestions for converting T3 S3 models in power armor?

You're trying to avoid using metal models, for "cost" reasons, but using 3 different sets of plastics to do it? I can't imagine needing parts from three different sprues for each model would really save you much over the very nice metal Sisters of Battle!
But no, I don't have a helpful answer, I'm afraid.

The heads will fit fine on the scout bodies, but the scout bodies don't fit on the tac legs because of the ball joint used on the legs. I'm going to agree with Cyggnus in the respect that what you're planning really isn't cost effective.

I buy from eBay and various whole-sale bits dealers. Each model will cost half of what a metal SOB one will. And I'd rather have a convertable, unique army instead of all those static sisters models :p

What about plastic Cadians? Remove all the imperial insignia, add some flagellant heads, hands, etc. and you've got some rag-tag, sickly looking heretics. Although, they're not wearing power armor, hmm. I still think it would look cool.
Might be a little too close to a Traitor Guard legion, but think of all the fluff-y ways you could use the flaming torch bits from the flagellants box in a WH army.

What effect are you going for beyond 'power armored heretics' and 'counts as sobs'? Are they from some tech world beyond the Imperium, that remember the dark age of technology? Are they a colony that stumbled upon (or traded for) alien tech? Are they looters who stumbled upon a wreck of a SM or SOB vessel? Are they sinister looking or more like the image of Stargrunts--basic sci-fi soldiers in 'powered' armor? What are you trying to represent beyond a 3+ save?
There are lots of ways you can go using Tau, Guard, SM scout, SM, chaos marauder or even Dark Eldar parts, along with Pig Iron, Starship Troopers (if you can find 'em) and other proxies. I think it really depends on what look you're going for...

They are heretics armed with bolters. If you have read the Macharian Crusade book they are the heretics from Christos that the 6th army fought.
