What do you think would happen if any one army was in control of all other armies? 
Assuming the Emperor does NOT and that the army gained total control much longer after the 40k universe started (i'm talking like thousands of years later).

One army does control the galaxy The Immortal Emperor's!
The Emperor has never lost a campaign and always wins in the end. His most glorious space marines get codexes before anyone else, so they are always be prepared to put down the abominations of the Universe.
Remember Xenos scum wait years for Codexes! The Emperor Provides you with one every edition. Win at all costs! And you shall be at the right hand of the Emperor!

No Humans (Kronus sterilisation, lolol) Orks: Chronic civil war, maybe even suicide due to lack of humies tah fight? Tyranids: Every planet is a rock, the tyranids leave the galaxy to either conquer somewhere else or keep running from whatever is chasing them. Never happen. Orks wouldn't want another army because dey already has the best. Eldar would use space marines as their gimps. Tyrannids would just eat everything and try and find more protein somewhere else. Chaos already has taken over some armies so we know exactly what they would do, although no-one likes to imagine what slaanesh would do. Lets just say it involves a power drill, a rubber glove and 14 hamsters in a sock. IG would just give more orders.

So why is the Emperor excluded from ruling the galaxy?
But really, armies do not control anything.
They make plans, start a war and see what happens. Some of them adapt others just die.
