allright every one has been saying that they were loyalists from the thousand sons (becasue of color scheme, high psyker count) but i see things wrong with this theory:
1: the blood ravens are Relic's chapter more or less yet none of the games or books made by them mention the thousand sons (although with C.S. goto's writing anythings possible
2: wern't all the thousands in the legion burnt to a crisp by Ahiriman the failling when he did that giant spell? would a successor chapter with the same gene seed markers go all crispy too?
3: thule knows the origns but not telling so its obviously a chaos legion gene seed, but in Dark Crusade, where thule finds the chapter's orign, it mentions that abbadabadon was pleased with the word bearer's victory if you take the stronghold (although even the narator is cunfused why hes happy) would mangus the red be happy instead of abbadabadon if it were his loyalists?
this is a complete shot in the dark but my guess is the black legion: Had loyalists, Mentioned in 2 relics games, abbadabadons happy when they die and i guess chaos taint could produce more psykers
anyway thats my own little crack pot theory, but i hoping Choas rising clears this up

Yeah I'm pretty sure Chaos Rising will clear it up and there will be no more questions. Can't wait for it to come out!

Well, I'd assume that only the Thousand Sons within the Eye of Terror were affected by the Rubric.
But apparently the Thousand Sons book by McNeill features a faction within the 1kSons called Raven something, which further helps to fuel the speculations.

Q: How many Space Marines does it take to screw in a light bulb?
A: None. The Emperor IS MY LIGHT!!!

Black Legions loyalists pretty much all died and the few that survived must have died by now.
Also, unless I'm mistaken (highly likely) all of the Chaos Legions gene-seed left on Terra was destroyed except a bit so they could always have it just in case. There is no way that the Blood Ravens are a chaos gene-seed as there would be no resupply from lost brothers on the battlefield or ruined gene-seed organs from battle wounds.

"From the fires of Betrayal unto the blood of revenge we bring the name of Lorgar, the Bearer of the Word, the favored Son of Chaos, all praise be given to him. From those that would not heed we offer praise to those who do, that they might turn their gaze our way and gift us with the Boon of Pain, to turn the Galaxy red with the blood, and feed the hunger of the Gods."

if it isn't a chaos gene seed, then why thule ashamed to talk about it? if it was a loyalist founding chapter, why would he keep it a secret?

It could be as simple as not wanting to give away Chapter secrets, much like the Space Wolves and not sharing with the Inquisition, or as complex as myths about their own gene-seed. Some in the chapter may think it comes from the Emperor himself, while others may have different assumptions. The truth may be dissapointing.
Also, this is speculation. The truth behind it all is GW left a wide hole to let us wonder about and allow us to think our own thoughts to keep us enthralled.
