Is the Havoc with the Missile Launcher & Flakk missiles the only way to get Skyfire into a CSM army? I suppose they could get it by buying a fortification or bringing in an Ally. What are the best options?

This needs to move to tactics where you should find posts that already discussed this.

Flakk is an expensive upgrade and if you are worried about flyers Havocs with Autocannnons and an Aegis+Quad defense line is a good start, that will help you with Necron flyers at least.

For AV 12 you need a little more, helldrakes don't really cut it unless you went for the Hades but they are best used flaming infantry.

Id consider allying in IG for 1 or 2 Vendetta's, that will help you out against Ravens and the like.
