I've used pens similar to that directly on the paints with no problems .

I would use thinner of some kind if you are planning on running the paint through the rapids graph pen. They tend to clog fairly easily running just plain India ink through them. I can only imagine paint would be even worse for clogging.
If you are just talking about using them for inscriptions then you probably can do this putting ink over paint. I use a disposable micron pen for this.
