I'm nearly done building my Lylyth2 Legion Force, and I need to know how her pin cushion spell interacts with the Nephilim Bolt Thrower's critical ability.

Pin Cushion states that friendly faction models gain an additional D6 for their ranged attack rolls, and that the rolls drop the lowest D6. The Nephilim Bolt Thrower gets a ranged attack with a Critical special effect. If I get a Critical, I knock the target back.

If I roll a critical hit but one of the two dice that scored the critical hit are discarded because of Pin Cushion, does that mean I no longer get the critical hit?

That would be the correct interpretation, yes.

Also, note, the Bolt Thrower knocks the target back on a hit no matter what. The Crit effect is Knockdown.
