Yes, you must discard the card to perform the attack at all. If you kill the target with the first attack the second is wasted (or is just shooting the bits into smaller bits). The only way to subsequently keep hold of the card is with the munitions failsafe modification and then only if both the attacks from the missile fail to hit.
