Sorry if this seems a stupid question, but I'm still a little unsure about this issue:

If you take two shield drones on a Shas'el along with two Shas'vre bodyguards, for example, and that unit comes under fire by an AP 3 weapon (Lets assume Krak Missiles).

What happens?

a) You can assign the wounds to your shield drones, who can use their invulnerable save (And, if they fail, serve as ablative armor).
b) Because you must assign the units to the majority armor save, and since the Crisis suits don't have invulnerable armor saves (But do have the majority in terms of armor saves, as being a different type of 'unit' as the drones) you loose X number of suits.

I would choose choice A, which seems to be the logical choice especially in consideration of the Shield Drone's purpose, however I can't find a clear clarification (At least, to my satisfaction) on the issue from the rulebook.

Against the vast, vast, vast majority of people you'll play against, you will be allowed to place that wound onto the shield drone and take the invulnerable save.

A minority of players might claim that invulnerable saves=a different save type for mixed armor (and thusly you'd need to put the wound on the majority armor first) or they could argue that you have to remove models who don't get a save first (which would be the suits vs. the AP3 weapon).

Although the rules could be much more clear on the subject the important thing (IMO) is that most opponents seem to play with your version 'A'. So regardless of what the rules may or may not seem to indicate that is the way you'll generally be able to play.
