I recently saw a battrep where the players rolled at the start of the turn and the points were calculated at the end of the second player's turn for a game using some custom itc maelstrom event that is upcoming. This change to the maelstrom missions seemed to make for a much better game with more strategy involved. My idea is to take this format and apply it to regular maelstrom missions. This way the person who goes first doesn't have so much of an advantage. I would link the youtube video, but I am unclear as to weather this would be an appropriate thing to do since I am not the creator of said battrep. I will see about getting the creator's permission to share to play it safe. But, what do you all think? Is this a good idea, or am I just delusional from drinking too much the night before?

It's fine to do this. ITC is run by Frontline gaming and the missions are free to use. You can actually create or use any mission you want for any game you play. The ITC Maelstrom rules are pretty groovy for giving a more balanced batch, but many people don't like how limiting they are.

It might make going second too good in some matchups.

Right now I think the game heavily favors going first (with the exception of certain lists).

I was talking about using the regular maelstrom cards. Though the itc setup is better it IS also more limited.

Could you not draw 3-6 cards at the beginning of each game round and both players try to score in their own turns?
i.e. objectives change each full turn and players share them.
Or, you don't draw any cards turn 1.

At the start of the turn you and your opponent would draw however many cards, and try to score the objectives or whatever on your cards during your turn, but the caculations aren't actually made until the end of the turn. You get to see their cards they get to see yours. This means you guys can potentially try and deny each other from scoring in various ways. This method does give a bit of an advantage to the player who goes second, but not signifcantly so.
