Does the weapon actually have to be able to pen/glance a vehicle? Can an Arc rifle (S6) fire at AV14 and actually do something? I'm not entirely sure on this rule.

No, it doesnt have to actually penetrate. You roll on the Haywire table to see what happens to the vehicle when it is Hit by the weapon instead of rolling for penetration.

Haywire has an effect that occurs when the weapon hits the vehicle.
Instead of rolling for pen you roll on the haywire table.
So for example the Heavy Arc Rifle is Heavy 2.
So if you hit with both attacks, you roll on the haywire table twice.

Yes, as the others have above pointed out, the Haywire special rule does say, "do x rather than rolling for armour penetration normally"

Let's add another layer to it:
You roll on the haywire table and get a penetrating hit. Does the weapon's AP still provide a bonus on the damage roll? (assuming that it's an AP 1 or 2 weapon)

Are you absolutely sure you mentioned the vehicle damage table before we mentioned the vehicle damage table?

In case anyone didn't say it yet, those apply to the vehicle damage table.
