As the title suggests, would a Jokaero's upgrade to the unit also affect a Chimera that is the squads Dedicated Transport?

No, as the Dedicated Transport is a seperate unit.

This is the correct answer; the jokero is/are not in the same unit as the Chimera(but an IC can be  )

I could have been more clear, i meant that an IC can be in the same unit as the Jokero when he is giving out upgrades.
