Are you allowed a 'Look Out, Sir!' against magic missiles if within 3" of friendly unit assuming character/unit are both infantry types. I know that you get one against ANY shooting whether it be template or otherwise however this is magic.

I do not have my BRB on hand, but I am pretty sure a "Look Out, Sir!" only applies to template weapons and not regular shooting.

A character in a unit that has 5 or more RNF models may not be hit with shooting attacks, unless they specifically say they can pick him out (ie. Sniper). Once he is with less than 5 RNF models he gets significantly less protection from his unit.

As far as Magic Missiles, they would fall under the same category as regular shooting, which I do not believe is subject to "Look Out, Sir!"

I understand the BRB's rule: "If a lone character is hit by a shooting attack of any kind a "Look Out, Sir!" roll can be attempted, provided there is a friendly unit consisting of five or more models of the character's troop type within 3" "

My question then becomes, is a magic missle a shooting attack? (BRB reference page please)

P. 42, resolving unusual attacks:

All hits, except those caused by close combat attacks, are distributed as shooting hits.
