The large one on the chest is the spirit stone and so should be painted as a gem, the rest is entirely upto you (well so is the spirit stone...). Those guardians are not too bad but some of the modern Eldar range are coated in those lumps and it could drive one insane trying to paint them all as gems!

I generally paint the waystone on the chest as a gem and maybe one or two on the arms, but leave the rest as armour blisters. As ingtaer says, it could drive you bonkers if you paint every blister on an eldar as a gem - and it might make your models look overly busy and weird, too. But, it's entirely up to you, of course.
One thing I'd suggest is keeping the number of different colours of the gems to one or two per model, again to stop the model looking too busy.
