Simple answer is, we don't know how the Emperor would know. He was already interred in the Golden Throne, we have no idea what he knows.

We do know that The Watchers-in-the-Dark know he's their. They put him their. And, we know hardly anything (read as, nothing) about the Watchers.

Also, just to keep in mind, this little tidbit of info was not included in the latest codex. It was never contradicted, but it was omitted. So, there's that.

So, in the end, it's just more mystery to add to the already mysterious Dark Angels.
