There is absolutely nothing in the new Necron fluff that precludes C'tan breaking free from their shards and going off to do whatever. In fact, I'm pretty sure there's a blurb in the Deceiver Shard entry that specifically mentions it "sending entire systems into turmoil." So, clearly there's some Deceiver shards running around pulling strings.
Also, I don't see how it's only based on Oldcron fluff when we've got the silhouette of the Deceiver floating there conspicuously in the cutscene.
Battlefleet Gothic was created before the new Necron fluff. Since this video game is being created by a development team that - by all accounts - appears
intensely faithful to the classic tabletop game, I think it's safe to assume that
BFG:A will use the fluff that existed at the time of the original
BFG's release, just like on the tabletop. EDIT: I should also mention that the actual events of the various
BFG conflicts take place mostly before the "awakening" of the Necrons, so this approach would make sense.
At the very least, they'll need to do that for some of the Necron stuff if they ever add them to
BFG:A, since old Necron fluff (Inertialess drives, no ordnance, etc) is kinda crucial to the unique feel of the Necron fleet in tabletop
