I think Kharn the betrayer has to be among my favourites. He's got a big axe 'and doesn't afraid of anything'...
I remember when he first came out in 2nd edition... He was the only human in the game with weapon skill 9 (which actually meant something back then). He had 6 wounds too, and could head butt a hive tyrant to death without breaking his stride.
I think he's been toned-down a little now, but he's still a bad ass. And a great miniature.
2nd
My second favourite I'll give to 'Mad' Donna Ulanti, she's also a bad ass... Who else in the 40k universe has Psycho-Bitch listed under their special rules?
1st
It's gonna be Wazdakka Gutsmek! Because not only is he a genius, he's also completely nuts... and the only creature in the 40k universe man enough to have a battle cannon mounted on his bike.

As far as pre- heresy goes I would have to say Sanguinius for his innate leadership abilities noted in two places; first in one of the HH novels when someone who would know says he should have been warmaster and second when he was described in contrast to leman Russ in another book. To paraphrase: "Where russ looked for a man's weakness, Sanguinius looked for his strengths."

Eldrad Ulthran cause he is a massive dick. He is renowned as the foremost psyker of the Eldar, Farseer for the craftworld Ulthwe. He is awfully fond of engaging in overly elaborate plots to tweak the balance of fate, presumably to preserve the Eldar as a species. Also, he engages in only the highest forms of dickishness, as these accounts attest.
For example:
"Eldrad points at a particular Ork nob riding in the back of one of their wartrukks.
"That one. Take off his ear. His *left* ear. Right...now."
The sniper fires, cleanly severing the Ork's ear. The thing roars like the beast it is, looks around, and smacks the Ork beside it right off the back of the bouncing vehicle. The fallen Ork doesn't even have time to stop rolling before it gets run over by another Ork on a warbike; the bike nearly crashes, and one of the bombs sitting in a rack near the back bounces loose and falls to the ground. Eldrad looks at it, nods in satisfaction, and motions for us to leave."

Gaunts Ghosts deserve their own section practically:
Hark
Ludd(dynamic duo)
Ban Daur (mostly for the end of Houour Guard)
Gaunt (duh)
MkVenner
Blenner (takes balls to stand up to an inquisitor)
Colonel Gilbear (he was pretty awesome in Necropolis)

After reading through the thread and seeing what other people have put I think I'll agree with the GG fans and go for Mkvenner cos he was such a bad ass in the Gereon underground. Seriously, though, Caiphas Cane, HERO of the Imperium has got to be one of my favorites. I also like some of the minor characters in the Cane stories like Regina Kasteen, Amberly Vail, Ferik Jurgen and Mari Magot.

Stumper Muckstart. He packs a universe of badass into 3 feet of Ratling, baby!
And Night Haunter, aka Konrad Curze, aka the baddest mofo in 40K. Like Batman on steroids without morals. He's so badass he let himself be killed to prove a point. That's tough.

The squad leaders from DoW for being totally oblivious to what a tyranid was count? I know they had to explain to the uninformed but erm, humanities finest, surely a discussion of aprehension at facing them would have better than sheer ignorance
But probably Cloud Runner from Deathwing, not a major character by any means but this guy in the story shows even marines can have regrets and turmoil and also leading a couple of terminator squads against a planet of genestealers? Then sitting quite calmly when a contingent of marines comes enquiring why they went AWOL. Balls of steel that would make khorne proud

Number 1 choice would definently be Captain Luko of the Soul Drinkers Chapter (feth the system that is the Imperium! May the Emperor rise again to cleanse the Sinners!)
Luko is a good old fashoined killing machine! Hes like the only Space Marine Sergent with a pair of Lightning Claws! EPIC! With intergrated bolters! He's sunk his claws into Orks, Eldar, Necrons, Guard, Traitors, even other Marines! He stays true to his men making sure their morale never faulters. He makes his men believe he loves to fight even though he wishes for only peace. He is trusted by all his fellow brothers and would fight till the end.
2nd choice and really is a true favorite of mine is Brother Captain Alaric from the Grey Knights series. He kills a deamon just by saying it's own freaking name! He tears out the inside of a machine thats even bigger then a titan! and he battles through a planet ruled by the BLOOD GOD! HE IS EPIC!!!
Ben Counter FTW!!!

Ragnar Blackmane, everything about him is epic. And his novel series is my absolute favorite out of all of the warhammer books. Runner up his Typhus or Lucius the eternal.

Gunnery Sergeant Harker...
reasons:
1) He's a gaming personification of two of my favourite fictional characters... both played on film by Alex Baldwin (Animal Muther and Jane)
2) He's a Guardsman who walks around with a heavy bolter like hes a SM on roids...
3) One day he will find that pair of Catachan devil boots... and when he does...

Alessio Cortez, because he killed three ork warbosses in two days. And he is the Black Knight in speehs mureen form.
Kantor: Alessio, you've only one arm. You can't keep fighting.
Cortez: I do too have two arms... the other one is over there *points to arm a few feet away*

Ragnar Blackmane. Made me regret choosing Chaos over Wolves.
