The Doctor in pretty much any of his incarnations is great, and Harry Dresden, as previously mentioned, is also pretty cool (It helps that he has 14 books of character development).
However, my all-time favorite is Han Solo. Cocky, suicidally brave, streetwise, and a man who tries to disguise how loyal he really is. Plus, he's less angsty than Deckard.

He converts Chaos followers away from their evil ways, converts Sisters of Battle away from their less-evil ways, helped the Imperium defend Priscus III from Chaos invasion, held off Imperial forces for months, negotiated a truce with an Inquisitor who'd infiltrated his lair with murderous intent, all while getting laid with all sorts of xenos and human women, including Imperial spies and Sisters of Battle.
No one said it had to be a canonical character. [And it's not my character either, it's my friend's.]
Gods, I feel so stupid for writing all that. It makes him seem like such a Mary Sue, which is more my fault than his, considering I came up with most of the roleplays/custom fluff I briefly described... But seriously, I could never pick a favorite anything of all time. My opinions change so quickly.

Riker delivered the last line of the most frustrating episode of ST: TNG that was ever made. It was right after Locutus delivered his little "Resistance is futile" speech. Close up on Riker, the last words of the season finale were "Mr Worf, fire." What!?! That's all until next season!?! Gaaahhh!?! Slippery Jim was all right, but I could never warm to him.
Retief was a touch too cynical. I enjoyed the Graphic Novel, though.
Willard had his enthusiasm and a Dilithium Express card; but the real star was Beeker.
I'd have to add a favorite group from an older anime series: Kei and Yuri - The Dirty Pair. Anyone who can destroy an entire Ring City before the opening credits is OK in my book.

Eh, Wedge had a big enough role in the saga. In Episode IV he was the only side character cool enough to not get blasted by Vader. In Empire Strikes Back, he got the first kill on an AT-AT which showed the Rebels that they could take them down. In Return of the Jedi, well let's just say that the second Death Star would be in a lot fewer pieces if not for Wedge. He is a pretty cool guy, and doesn't afraid of anything.

Ender's Game gets a quite a bit of hate. My personal theory is that it's because it has a child protagonist.
It's a really stupid premise if you think about it. Earth trusting a bunch of kids with the fate of humanity? Not very believable. An adult reader is going to have this break their suspension of disbelief.
But, if you first read the book as a child or early teenager, you don't notice this. Instead, you completely connect with Ender and find the book engrossing.
So, whether or not you find Ender's Game genius or crap all comes down to how old you were when you first read it.

Babylon 5 was a great show, it ran for several seasons but it is still one of those rare, magical moments when you come across someone familiar with the show. My favorite Sci-fi character would have to be God Emperor Leto from Dune.
His father was cooler though. A not-jabba the hut looking version of Leto.
