Actually, this scenario could lead to some interesting factions with a major player being the saintly Ultramar sector - separate from other human and space marine factions. Maybe, finally, we'll have a reason for SM vs SM fighting?

Pretty sure earth dies by demon infestation, the Astronomican goes dark. Current long distance warp jumps become imposable and the IoM breaks apart into smaller empires. The Emp prob reincarnates, but we are unsure if he comes back as a child or full adult. Some Xenos might exspand and I think you would see a much more effective black crusade.
Over all once more humans become less prime players as they battle xeno empires and threats and each other like the age ol strife.

Actually, it is. The Emperor stopped powering the Astronomican after He began His ill-fated work on the Webway. All He does is focus it. Much of His power is spent on keeping the Warp Portal behind the Throne closed. Among other things...

Well, if the Emperor really is dead, I suppose we should go to the Planet of the Sorcerers and greet our Primarch for the first time since he sent the armada away from Prospero. He'll be pleased to realize he still has a Fellowship's worth of sons at his disposal..after all, if the Emperor really is dead, the Blood Ravens' default loyalty goes to their Primarch, Magnus the Red. We swore allegiance to the Emperor, not to the bureaucrats of the Administratum and the raving fools of the Ecclesiarchy. I'm sure Magnus can find better uses for us - like rebuilding the Thousand Sons and burning Fenris to the ground. Hmmm...the latter sounds really appealing.

After a year the Emperor would be reborn and bring about the Second Great Crusade with his 2 lost Primarch sons beside him. The Emperor would first go to the Ultima segmentum after retaking the sol system and heal his fallen son Roboute. Then he would find his other lost sons (Corax, Khan, Russ, and Vulkan) and reconquer the Galaxy. Everything would be AWESOME

Why is it so hard to believe the emperor will be reborn? Yeah some planets might be over run by chaos but there is still going to be trillions of IG and millions of SM defending the imperium.
One of the lost Primarchs is found(with the grey knight’s box), takes he the emperor’s place as the head of the imperium. and the Emperor become the equal or superior to the Chaos gods, meanwhile the Primarch rewrites the way the imperium is run and allows for new technology. In The Emperor's death and proper replacement will allow the imperium to be restored at it’s full glory. And so shall begin the 42nd millennium with weapons and organization not seen since the dark ages of man.
Or so is what the rouge traders on the eastern fringe have told our water cast diplomats.
Emperor dies.....commander Dante takes over.....necrons build pylons and closes off warp......the void dragon (one of the c'tan) awakes and destroys mars......imperium kills all c'tan and all xnos and mankind lives happily ever after + Dante fixes all the imperiums flaws.
The emperor dies, empire goes through a period of chaos and while they pick themselves up the tau pick up mass amounts of the empire. I think of all the races the tau have a better chance of bringing order and keeping their new larger empire in alive.

They cannot simply absorb more than a relative handful of worlds without threatening the stability of their own Empire.
After all, every new world has to be integrated into the Tau Empire, which requires both time and resources.

Realms of chaos books actually cover this alittle. The cult of the star child. The reencarnation of the emperor comes into the universe. With his comming the inquisition trys to find him. As the lost primarchs come back to aid their reborn father and restore his rule. With the primarchs coming their chapter join then as they renew the imperium. Everyone has a jolly good laugh at his expense until they realise that Matt Ward, who was what the Emperor had been keeping at bay all these years, has climbed the golden throne wearing nothing but a pair of gold speedos with a stylised toilet seat emblem on the front. To everyone's horror he proceeds to re-write history and the galaxy is turned into a desolate place where those who are not Ultrasmurfs commit suicide because they will never be Ultrasmurfs. You will be mind-scrubbed for reading 4chan too much. Abaddon is not armless, the Emperor will never die, He will be either ascend and become a god or be reborn/restored to lead us in a new Great Crusade.

1. Golden throne fails. - This is generally considered bad.
1b. so the Emperor dies. - This is bad short term, but i think its Good.
2. With no Emperor the Astronomicon shuts down. - Eveyone now knows there is no Emperor.
2b. Ships in the warp lose their way. major losses.
2c. The etye of Terror immeidately erupts into an upportunistic offensive.
2d. No more Imperial Tarot to guide those attuned to the Emperor's will. - This wont effect many people, but they will be important ones.
2e Massive crisis of faith across the Imperium, it will very likely fracture. - Orks will be quick to take advantage.
However.
2f. The Tyranids will lose their focus, they are drawn inwards by the Astronomicon. - This will only be a good thing.
3. The Emperor will be reborn in the warp. - This is pretty much a given, powerful creatures usually are, the Eldar did before the rise of Slaanesh and it appears the Emperor has before.
4. The Emperor will be reborn as a child, and it will be for the faithful to find that child, just as the Emperor searched for his primarchs. If this event actually comes to pass it is possible at least one Primarch could return to lead the search.
5. The Emperor matures and reveals himself and begins to reform, restore and reconquer the Imperium.
6. The new second Imperium will have lost an enormous amount of territory and due to lost capacity and the additional presence of CSM, Necrons and Tyranids cannot expand as far as the First Great Crusade. Hopefully though the Empeor will not fall victim to another Horus.
it may well end up ok, but it will be a miserable journey and one that could hreaten even the existance of mankind.
As for the Emperor being all that stands between humanity and the warp, that is true in a way, but human souls dissipate into the warp and are too thin to be preyed upon unlike the Eldar. If there was no Emperor itb wouldnt make a blindest difference of itself to the fate of human souls. The clergy wont tell you that though.

2) Large amount of Imperial vessels are lost and destroyed in the Warp due to the suddenly vanished presence of the Astronomicon
3) Sectors and subsectors become isolated as communication has been effectively lost throughout the Imperium. These sectors become more focused upon establishing secure borders over expansion
4) The Imperium is effectively shattered, Man is once again lost and spread out through the Galaxy with only the most daring to fly out into the dark void of space.
5) Activity in the Eye of Terror increases drastically. The Cadian sector is overrun as they can no longer effectively gather reinforcements. Chaos is now on the march throughout the Galaxy
6) The Tyranids, once attracted to the Astronomicon, begin a more methodical approach at devouring the galaxy, starting from one end and slowly marching towards the other, making sure that no world is untouched.
7) Xenos species that had once been on the verge of genocidal annihilation begin to expand and flourish once more. Many turn onto the forces of Man, wreaking vengeance upon the broken Empire that had almost wiped them out.
8) Necrons rediscover Inertialess Drive technology much to the Chagrin of Matt Ward. Galactic Domination is imminent

I just read your sig, and I'm really curious. How did you find out kilkrazy wasn't a girl? My instincts tell me a lol moment over the horizon. And isn't he a mod? Don't tell me you actually tried to hit on him.
I think Chaos will rule the galaxy and the Emperor will die. Humanity and the forces of Order will fall. Slowly Chaos will take over the galaxy then be exterminated by the Necrons who will harbour the galaxy, killing the Eldar, DE and Tau and Tyranids. They will fall dormant. All the while that happens, the IoM will lock away their own people, protecting the last of their kind. Humankind will slowly re-build itself and become a Feudal society. The Emperor will be re-born.... Primarchs, Crusade and Xenos rising blah blah blah... As I learned long ago... History repeats itself, just differing events and times.
My personal take, In the psychic out lash the primarchs (Those still in real space/not dead) come back to the realm of living and the Imperium splinters with the Primarchs leading the different parts trying to pull it bad together.
I have started to read though this, and while it looks neat I have noticed one massive flaw already. Even without the Astronomicon warp travel is very much possible. All the Astronomicon does is act as a starting point to plot long jumps, you do not have to have it and can still travel just as safely without it. What you can not do however is make those massive long jumps. Travel time would be 2 to 5 times longer, for long travel but within say a sector or so it would not have much effect.
With the Astronomican out, Imperial ships will not have a way to navigate. The Astropathicus will be on the phone with the Eldar and the Tau asking them how the they navigate their ships without a dead guy's energy...

Again this is not true. Humans navigated before the Astromican and they can do so afterword. All it does is make it easier to plot long jumps, a good many ships in the IoM do not have navigators and so do not use it anyhow. Even without the Astromican, navigators still work, the warp engines still work and they are still faster then the Tau method. Travel times may get longer, but are still very much possible.
