Who is Cypher? Hes not in the Chaos codex, so I know absolutely nothing about him. Ive been getting into chaos fluff more and more, and I cant figure out where to find info on him. Help?

I don't know about current rules but I know for sure he had stats in either the 1st or 2nd Ed Chaos Codex. I have it in the roof somewhere but I'm sure you could easily adapt them if you wanted to use him!
I not big on fluff or even the DA but I'm almost sure he had something to do with the fall of the DA home world. I've also heard somewhere that he was poss better known as Lion' el Johnson and is responsible for the beginning of the Fallen.
But do not take that as fact, apart from the bit where I said he's in a Chaos codex, that bit I know!

He supposedly has Mr. Johnsons sword and may/may not be working for Chaos also it is possible he has something to do with killing the Emperor to make him a full god or something like that i got confused with the star child thing.

Yeah. But its cypher. He's a badass everyone likes him! except the DA's who are actually the bad guys.
Dark angels = bad guys
Fallen Angels = good guys.
Sorry but thats true. Thats the big secret. illusive but it is not like the alpha legion where it is so confusing there are literally 15,000,000 answers to it that are different in every way.
No offense Alpharius. But the Alpha Legion is so confusing its like throwing trigonometry on a 2 year old.

They say his armour is green because of a mistake 'Eavy Metal made when painting him (it should be black)... But in Angels of Darknless I think it's pretty clear that he masquerades about fooling people into believing he is in fact a Dark Angel.

Cypher had rules in 2nd edition codex chaos. His profile was the same as a Marine Captain, but he had +1 Ballistic Skill. And he followed the loyalist marine special rules rather than chaos.
He carries a master crafted bolt pistol and plasma pistol, and could fire both in the same turn.
Most of his other special rules were related to special Dark Angel Scenarios.
Apart from that he wasn't particularly interesting. I'd probably just 'counts as' SM Captain for 5th ed.

This was in a time (2d edition) when the Dark Angels had changed from their original Rogue Trader black colour scheme to the dark green that has become their standard. At the time, no real 'official' explanation was given for the colour change, although it was stated that they were black before the Heresy.
Somewhere during 3rd or 4th edition, GW introduced a bit of fluff that stated that the change happened just before the battle of Caliban, with the the Lion commanding the loyalist Angels to repaint their armour before the assault so that they could tell friend from foe.
This caused a problem with Cypher for some people, since if he was actually one of the renegades, his armour should be black, rather than green. However, some of the older fluff mentions that while it is assumed that he was one of the Fallen, nobody knows for sure who he actually is, or which side he fought on in the Dark Angels' little civil war.
So where the fluff currently stands, Cypher may or may not have been one of the Fallen, and so his green armour may be a continuity error introduced by changing fluff, may be a deception on Cypher's part, or may be a hint that all is not as it appears...

In 2nd Edition Codex Chaos his page is titled "Cypher, Fallen Dark Angel Champion" I would have thought that would put it beyond doubt that he is one of the fallen... Even people living in the 40k universe aren't 100% sure.
