What happens if the enemy Warlord (An IG Command Squad) is under 25% of the models and is still falling back at the end of the game? Does it count as destroyed? Can you tell me where to check? During the last match I played there was a discussion about this and we couldn't find the rule, we only found that it counted for Kill Points in Purge the Alien

Only in Purge the Alien mission. They're not considered scoring or denial in any mission though.
Edit: They count as destroyed in Purge the Alien mission. This is why you get Slay the Warlord in Purge.

I'm pretty sure that any fleeing unit counts as destroyed at the end of the game. So if the CCS is fleeing when the game ends you would get slay the warlord.

I thought the same, checked rulebook and that rule is only present in Purge the Alien mission. 5e had that rule as a general case, but looks like it was changed in 6e.
Edit: As Kevin pointed out, the same language is also present in Big Guns never Tire and The Scouring. So in all the missions which give VP's for actually killing generic enemy units it works, in pure objective missions it doesn't.

That was in 5th edition. Now there's no mention of it (edit: except as a Mission special rule), just as they've left out everything that made you unable to try regrouping. The game has changed.

Unless that unit includes the Warlord. Which is relevant to every standard mission.

I wasn't responding to you - Nid Warlords are single characters. (indeed - warlords must be characters)
They're not all ICs. There's a difference.

In fact, the mere act of opening the box will determine the state of the cat, although in this case there were three determinate states the cat could be in: these being Alive, Dead, and Bloody Furious.

Given the existence of the "terrify" power, which removes fearless and forces a morale test, how many warlords are still completely impossible to be falling back at the end of the game? Bjorn, sure. Anybody else?

If the Black Templar are any precedent, the Emperor's Champion cannot be a Warlord, and therefore Black Templar players need to take another character so that they may have a Warlord.
Q. Can the Emperor’s Champion be my warlord? (p31)
A. No. This will mean you will need to include a second HQ choice to be your warlord.

Actually it's an illegal list - the rules require you to have a warlord. It's not an option.

I would say Sammael in his LS is still a character, and can be a Warlord (if you have no other HQ) per Special Characters on page 110.

But doesn't the Warlord rule state that the Warlord is the HQ with the highest Ld?
Bjorn and Sammael don't have a LD vaule.

And if you don't take any other characters then there is HQ choice with a higher leadership in the army. Hence they can legally be your Warlord. The lack of a Leadership characteristic does not disqualify them.
