There's obviously a lot of candidates for this, not only under the banner of Chaos, but depending on how you view his actions, even the Emperor himself is a candidate based on he vast amount of alien genocide he sanctioned.
Of the other prime candidates, the Traitor Primarchs, most have some form of excuse for their actions (however incredibly tenuous) though Mortarion and Perturabo's motivations seem the pettiest of the lot, and therefore least excusable.
I'm going to go with a slightly leftfield candidate though, and say Doombreed.
Doombreed was a human from ancient times on Terra who was responsible for countless acts of genocide of his own free will. Not to free his people or advance the cause of humanity, and not because he was under any Chaotic taint - he did it out of choice. He then accepted demonhood from Khorne, while Chaos was a relatively young and uninfluential phenomenon, and has since spent his existence fighting against the best interests of humanity and indulging in wanton slaughter of members of his old species to the extent that he was even present during the Emperor and Horus' final battle.
This is someone who has systematically betrayed his species in the worst way possible for nothing more than personal power. Unlike the Traitor Primarchs, he wasn't really manipulated, was evil before his fall to Chaos, and actually still fights in Black Crusades against humanity instead of sitting around navel gazing.
So in my opinion, Doombreed is far more evil than Horus, et al.

Chenkov is as evil as Zhukov (Is Zhukov evil, is a political and historical matter), though taken to extreme.
Doombreed is apparently Ghengis Khan by the way.
It also depends if we include Marines too, if so...
Erebus. What a prick.

I'm not familiar with that character. What did he do? By evil, I guess I mean someone who attains power and/or pleasure at the expense of others. The greater the cost they exact on others, and the more selfish the motivation, the greater the evil. Doombreed had no motivation other than personal gain, and he wantonly commited genocide while human, and sold out his entire species as a demon. At no point was he really tricked, or manipulated, and he ascended to demonhood at a time when Chaos wasn't really a power in the galaxy. Rather than even joining what he saw as the inevitably winning side, he actually helped advance Khorne's agenda from his early days, meaning Khorne's goals aligned with his own from the start. At least the Traitor Primarchs had (usually very weak) excuses. Angron and Curze were clearly mentally ill from the very start. Magnus was forced into a corner. Alpharius was given bad advice. Horus was possibly under a Chaotic taint. All of these have weak, but reasonable excuses as to why they ended up on the roads they did (though not the destinations they arrived at) Lorgar, Fulgrim, Mortarion and Perturabo are the only 'evil' Primarchs in my book, as their motivations were largely petty and selfish, and done from a position of sound mind. Lorgar needed to be a slave to a higher power, regardless of what that power was. Fulgrim and Perturabo were psychotic narcissists, and Mortarion was petty and egotistical - resentful his father was stronger than he was. All of these had options, and chose mass murder to satisfy their own petty senses of grievance. But Doombreed didn't even have a grievance, no matter how petty. Which is why I rank him as the most evil. That said, Erebus is a possible contender. Again, he doesn't really have any greivances. He just enjoys killing people and is happy to sell out his entire species for power, and does so at a more crucial period in human history. I just feel Doombreed is worse, as he doesn't even have the quasi-religious motivation Erebus has, which is a very slight mitigating factor.

He is a commander of Imperial Guard that basically sends guardsmen out to die in droves without any second tought, even more than any other Imperial Commander. On the other hand he is quite awesome, as he fights shoulder to shoulder with them, but due to some irrational plot armor, always gets out alive (there is a chance he got retconned as he doesn't appear anywhere anymore, apparently).

There arent really that many non-sm human characters in 40k lore, apart from some Imperial Guard characters. I guess VanDire was pretty bad as far as they go.

Actually, it's a best bet outside SM, the guy wiped out every ginger on one planet, enslaved female children of other (for what reason I don't want to know) and stuff like that.
Yeah, he's so chaotic evil that he may even beat Chaos Gods in their own game.

Well what do you mean by evil ? It is note an easy notion to consider, since it depends from point of view. You considered the Emperor to be evil. Then it would not be evil from the Traitor Primarchs to try a putsch against him. But we know better. Good and evil are note a definite scale on which you can rate someone, especially in a universe such as 40k where almost everything is dictated by necessity, desperation, pragmatism, etc

Aye, evil by what standard? Inquisition, IG HQ, Commissars, etc. are required to throw out human and emotional response to cope with what they're forced to do.

Technically most chaos supporters aren't any less evil than imperium supporters, their just fighting for causes they believe are right and some of those causes aren't any less valid than the oppressive imperial regime.
Anyway, its hard to choose a most evil person.
I was leaning towards Angron and world eaters but most of them have been driven insane by implants and khorny magics so they've got an excuse that weren't necessarily their choosing.
I might go with Horus. Despite being influenced by chaos he still went far to far for no reason other than his own glory and greed.

What.
Doombreed is theorised to be Ghengis Khan in the fluff, and Ghengis Khan is theorised (in real life) to have killed so many people, that it had a measurable effect on the climate.
How so? He depopulated so many areas to such a degree that it allowed globally significant areas of forest to regrow, because there no longer existed the manpower to clear them for agriculture.
Was he honourable in his killing? I disagree. Giving someone a choice between slavery and death isn't really honourable in my book, especially when his wars were unprovoked. He killed for money and power.
That said, he as a historical figure, he arguably isn't as evil as others, simply because (like members of the Imperium) he was doing this to advance his people, so there's an element of altruism there, no matter how selective. It's not much different than the Emperor and his Crusade, except trading Xenos for non-Mongols.
