I know that the mark that a standard Chaos (BL) general has determines which marked CSM models become troops. 

If I use a greater daemon, and set the daemon as general, do CSM models with the mark of the god of that greater daemon become troops?  (Perhaps less confusingly, if I choose the GUO as my general, are plague marines troops?)

The Greater Daemon is not the general, rather the Aspiring Champion that is acting as its Daemonvessel is. Check page 38 of the Codex.
