When you purchase the upgrade for the skaven warlock engineer saying it can cast warp lightning with one more dice than usual, does that mean i can do 3D6 hits? or that i have an "extra" magic dice to use on that spell? i heard the 3D6 interpretation at my local hobby store but it just seems so cheesy...

By 'extra dice' it means an extra dice to cast the spell with. So you can use three power dice, instead of two, to cast the 2D6 version of warp lightning.

There is a 3D6 version of warp lightning, but is reserved for master engineers, a lord choice in a dedicated clan skrye army.

oh ok, thank you for clearing that up, i knew those guys at the hobby store had no idea what they were talking about...
