How many different colors am I supposed to paint the flags? I don't know how many
I'll need for a complete set.

How many people do you expect to play in the campaign? How big of a campaign do you expect to run? Do you want to change the victory conditions to more than the "capture 10 territories" as its written?

The set comes with something like 45 flags. If you figure on a 5-6 player campaign then paint up maybe 6 for each player and leaving the rest unpainted until you see how things start shaping out.
