Being a Skaven player, and having playtested
WE a lot, I have to say that you have a lot to worry about from the Skaven list. The wounds are waaaay against you, and if you haven't routed at least three units by the end of the second turn you're not in a good spot. Basic rat swarms with movement 6 are great for sending straight at archers - people tend to shoot over them, so you either need to restrict their movement or waste spells on them.
On that note, I always try to take two warlock engineers... maybe not in a 1000pt game, so warp lightning isn't as much of a problem with your level 2 wiz.
My 1000 pt list is similar to /bork da basher - watch out for the Storm Daemon and the Warpscroll, eh?
I prefer to take a chieftain in this sized army, because the Bands of Power+halberd is cheap, powerful, and unexpected. I also take atl least 40 clanrats, 20 monks, 2 ratling guns nd 7 gutter runners, but again, in smaller games I leave out the slaves and put a stormvermin unit up instead. The monks can run ahead, soak up wounds and not run away, andd if they make it into combat you're
