Has anyone really experimented with varying the "I move/shoot/assault all my guys, you move/shoot/assault all your guys" style of play? I have heard of card based init, but never tried it, does it work well?

One idea I have been bouncing around on, and would love input for, is movement like in the battletech "clix" game.

Basically, you move/shoot one unit, then your opponent does the same, and you have to move/shoot all your units before you get to re-move any of them. The battletech system was interesting because the actual mechs could be "pushed", and moved repeatedly on a turn (i.e. re-moved before you'd finished moving the rest of your army).

I think it could be cool to do something similar in WH40k. Perhaps any unit can be pushed if it (and your HQ?) can pass a leadership test. If it fails, maybe it goes to ground, or gets pinned. Maybe you can choose to not move/shoot a commander and move/shoot one of your other units instead, again, maybe with a leadership test required.

Unneccesarily complex?

Would need a hefty redesign of the current ruleset to factor in all of the "weird" things that can end up happening. When does assault happen between units? What if there's 3 different units involved? 5 units?

To add onto my first statement, perhaps looking at the LOTR rules as a good starter?

You should play AT-43. The turn structure is elegant. it is basically what you describe.

No more UGOIGO in the traditional sense. You move shoot assault with a unit, then your opponent does the same. This keep happening until each unit is activated and then a new turn starts.

40K really missed the boat when they made 5th ed and didn't alter the turn structure. Understandable though, as too many sad pandas would howl in anguish about a change that drastic, and yet that change would have helped the game immensely.

The cool part is, that it wouldn't be hard to transfer 40K models into using AT-43 rules. The basics are already there.
It would be hard to get other people to play that rule system though. Beleive me, I have tried. unless you already play AT-43 it isnt going to happen.
