Ok, we all know Space Marines can split tactical squads into two combat squads yes? But when these squads are apart they still count as a single unit (see http://www.dakkadakka.com/dakkaforum/posts/list/231407.page). Does this mean that if one of the squads is effected by a special rule that "effects the entire unit" (I can't think of a specific one right now, but there are some out there), do both combat squads receive this rule?

If your talking about an enemy doing something that affects the entire squad then no. It only affects the unit that it is in combat with. If your talking about an army benefit that affects an entire squad then yes it affects the entire squad weather broken up or not

The problem is that they don't count as a single unit, you couldn't put both combat squads in a single transport, and nothing that affects a single unit can cross over and effect both combat squads, they are for all intents and purposes 2 entirely seperate units that if assigned a transport share a dedicated transport (but can not both use at the same time) Page 51 of the space marine codex is VERY clear about this.

Interceptor Drones can disembark at any point during the Sun Shark's move (even though models cannot normally disembark from Zooming Flyers).

Once they combat squad they count as 2 seperate units. They each give up a KP, they each can hold an objective. See the post above about transports...
To OP: are you referencing something specific such as the Ezekiels Book of salvation? (everthing within 12" fearless). If so then only the combat squad withing range (if there is one) will gain the benifit.

Syhrus, I don't think you understood the thread you linked to.
Two Combat squads are two, separate, units. And operate as ssuch for all purposes in the game.
