Move through cover states that you can add an extra D6 to every movement you make through difficult terrain. Now does this rule pertain to Run as well?
My stance on the issue is yes, given the following:
Run states that you may only ever move D6" in run, no more. This simply means that you can up a total of 6" and a minimum of 1". It does NOT mean that you are not allowed to roll more than 1 die and select the highest, which would still be in congruency with the move D6", no more restriction.
And as the Move Through Cover special rule states you can add an extra D6 to any/every movement you make through difficult terrain, which can include run. You simply pick the highest out of the bunch, if you wish of course.
What do you guys think?

You get an extra D6 in your movement. You ignore difficult terrain in your run move. Two different stages here. You cant mix & match like pick'n'mix.

Plus, Move Through Cover does NOT let you add an extra d6 to every movement through difficlt terrain.
It allows you to roll one more d6, but you can still only pick one of them as your movement.

Move through cover only affects Movement that is affected by Difficult terrain. Run moves are not affected by difficult terrain, so you cannot claim the extra dice.
