So, if I attach an IG priest to my sister unit, does it lose the faithful rule? In the faithful rules it says the only character that can be attached to still keep the faith is a priest. I know the IG priests are "Munitorum Priests" but they are still priests right? What's the ruling here?

No, he doesn't have the "Faithful" special Rule found in Codex: Witch Hunters so he is not faithful, so any SoB he has joined cannot use Acts of Faith.
As for "But he is still a Priest", he is not, he is a "Ministorum Priest". They have different names, rules, options costs etc.

The Priest in the WH 'dex doesn't have the faithful rule either, he's just listed as being the only exception to the rule. The 'dex says a Priest (Priest being a unit in the book) not any priest, so I'm inclined to say that a Munitorum Priest is not the same.

I think the fact they have totally different names would be a clue as well  It's simple, different codex, different unit. A Witch Hunters Inquisitor cannot claim to get Equipment from Daemonhunters because they share the same name do they? No, because they are from different codexes.

No, I said " not the same" - as in no, you cannot count an IG Munitorum Priest as coming under the same exception granted to WH Priests. EDIT: Clarity EDIT x2: I grant that my first sentence may have looked like I was going to disagree, but I was just pointing out to Gwar! that the IG Priest's lack of the 'faithful' rule is not really an argument because the WH Priest doesn't have it either.
