What happens if a unit has more than one set of rules?

For example, I want to use a Hydra to protect my units from flyers, but the IG Codex Hydra dosent have the AA rule. Would I be able to use Imperial Armour: Apocalypse's Hydra instead, or do the newer rules take precedence?

Newer Rules generally Take Precedence unless otherwise agreed.

At the very least, stick to ONE set of rules, do not mix and match them.

I would think the newer set would take precedence.

Best to discuss with your opponent before hand. For example, you should only be seeing flyers in apocalypse anyway, and it may be appropriate to allow the hydras to have the AA rule in that instance.

Or, you can say that your Hydras only have AA if purchased from Imperial Armor, and not from Codex IG, or some other weird interpretation.

The best thing to do is discuss with your opponents.

Only if you pay the IA price for the Hydras.
(They are more expensive as anti-flier ordinance.)
