So couple quick questions, is the Officio Assassinorum codex still valid? As in, can it still be used? (like used with the new SM codex, IG, etc...)
As well, they have the master-crafting description in the new SM codex, as it applies to Special Characters like vulkans relic blade, but is there a way to master craft a weapon for say a kitted captain and such? I know its not an option, it just always has been so Im confused... Maybe Im missing something?

1) No. Closest is DH and WH codices which include Death Cult and the temple assasins.
2) No. It is not an option, you are not wrong - it is something only characters get.

1) No, and it has not been for a long time. Use the DH/WH codexes.
2) Master Crafting is being Phased out. No new codex is going to have it as a regular option, but Special Characters now sometimes have Master Crafted Wargear.

Alright, now you say use the DH/WH codex, can the assassins be used as allies in another force, like say using the new SM codex? I must sound stupid asking this, Im just missing a rule somewhere or something...

They can, yes... but you need to also take an Inquisitor or Inquisitor Lord in orer to 'unlock' the Assassins.
In an allied force, because you are limited to one Elite slot from the DH or WH book, that means taking an Inquisitor Lord and retinue in order to be able to field the Assassin.
This was supposedly a deliberate change to limit the widespread use of Assassins that was (apparently) such a problem in Marine and Guard armies when Codex: Assassins was around. Although being unable to take an Elite slot Inquisitor was an 'Oops' from the design team.

Yes, the rules to do so are in the WH/ DH codicies.

Note that in C: SM Mastercrafting can still be replicated with Digi weapons. Of course that doesn't help you if you wanted a MC bolter or some such, but there it is.
