So, This certainly shows my newness to 40k but can my Grey Knight Grandmaster as an independent character join a battle sister squad?

Not sure in which legal circumstance this would be possible. Demonhunters and Witchhunters are mutually exclusive according to their codexes and all tournament rules I've seen.

Well, according to both books Daemonhunters can be used as allies in a sisters of battle army and vice versa. . Basicaly, can an independent character from one faction join a unit of another.

Jerm, yes he can. There is no difference in the allies rules. He is still an IC & can join any "friendly unit", though I would not allow him to join a unit commanded by another player in the case of say a 2v2 game.

Yes you can take the Grey Knight Grandmaster and join him to your sisters ... Its just a bad idea since they can no longer use their faith abilities.

False. Dæmonhunters can ally with Witch Hunters, Witch Hunters can ally with Dæmonhunters, and you could even have a Space Marine or Imperial Guard list with allies from both Inquisition books.

Sounds about right. IC can join any friendly unit you control really. Besides for vehicles of course.

And any unit which is always fielded as a single model (such as assassins)

Interceptor Drones can disembark at any point during the Sun Shark's move (even though models cannot normally disembark from Zooming Flyers).
