So, lemme make sure I understand.
Warbosses in Mega-Armour (hereafter referred to as a Megaboss) have Slow and Purposeful, which means they move "as though moving through cover," which means I roll 2d6 and move the higher of the d6".
Independent characters have Move Through Cover, which means you roll 3d6 and move the highest 2d6"?
Assuming a Megaboss is attached to a group of Kommandos (who also have Move Through Cover), the group would move as fast as the slowest member, which the game interprets as the Slow and Purposeful model, the Megaboss. Thus everyone in the unit moves "As though moving through cover." Now, the entire unit has the "Move Through Cover" USR, so the entire unit rolls 3d6 and moves the highest 2d6"?

Yes, they do.
MTC is only lost by the warboss if he joins a unit without MTC.
Since the Kommandos have MTC, the whole unit will move 3D6 Pick the Highest

But it doesn't matter, as INAT ruled you can't attach the warboss for any of the entry methods you'd use kommandos for.

Protip: The Warboss can join the Kommandos, even with the INAT FAQ. They just cannot use Snikrots Ambush rule.
Protip 2: Not everywhere uses the INAT FAQ.

Actually, I was thinking about using them simply on the field, and marching them across the field. It seems to me that if I can put a Megaboss down for, let's say 125 points, with a unit of Kommandos with Burnas and a PK Nob for, let's assume 225 points, for 350 points I have two Power Klaws and two Power Weapons and 12 Slugga Boyz that assault at an average of 19" on turn one.

How are you getting that high a distance? You can only move a maximum of 6" per turn with the unit - unless you are mounting them on a BW in which case you can move 12", disembark 2" plus 1.5" for warboss, then assault an average of 5" for an average total move of 20.5"
5" as you have 3D6....

There's your problem. Move Through Cover means that you roll 3d6, and take the highest die, not the two higher dice.

"Dice" is plural, implying you pick the highest two?

"Dice" is used to refer to single die in the 40k book.

You'd think so, wouldn't you? GW never uses the singular "Die". They always say things along the lines of roll "Roll a single dice". Unfortunately, no. 3d6, take the highest d6.

Loophole in the rules? Maybe the Warbosses with Mega Armor can afford Super Legs or something. Loophole in the rules, really.
