Hey Im making a Praetorian Guard army (Imperial Guard) and I'd prefer to put them on square bases like what they have in classic Warhammer because I like the way theyll look as a unit in formation.
I guess I wont be able to play with them in formation without there being a space between each model but are square bases allowed or is there some kind of rule somewhere saying 40K must be played with circle bases?

You're supposed to base them with the base they came with.
Most people wouldn't have an issue with you using square based for fluff reasons, though, considering it sounds like it will be a massive disadvantage.

If your opponent agrees to this i see nothing wrong with it and having them in WHFB formation is legal too, as theyre not breaking the 2" rule.

You will leave yourself open to abuse from rules lawyers. If you are just playing friendly games versus people you know well it's probably not a big deal but if you go to tournaments on a regular basis it's probably better to use round bases.

Old school Chaos Daemons can be fielded with square bases based on the "base it comes with" rule and it doesn't break the game for them.
If you use base to base formations you will get templated to the warp and back. If you like the masochist way then all the power to you imo.

Not if you bought them far enough back. Its like the debate of whether or not you are cheating to get more very very old school termies into base to base combat when they used to be provided with the small bases in second edition. Its bizarre, sometimes lame, but completely legal.

and the majority of 3rd edition. the grey knights were the first biggersized termies from GW to come with the big bases.

Round bases.
You can always rank up the models on movement trays.
If peopl are 'that' anal about it, just convert up a round base that fits into a square base and have best of both worlds.

RAW: They are supposed to be based on the bases they came with or ones similar.
Real World ( TM) Base them on square bases. No one will care. Put them side by side ala WFB and they will look very cool.
Similarly if you like the squares but the round is a concern for you you can use round bases with Gale force or other rank trays. there's also a base you can buy that converts or you can use base them on square bases with small magnets on top, and then use magnetized round bases (or inverse). If someone has an issue just put the square bases on the magnetized round ones, then give them "the look" for being daft space monkey whiner boys.
