So in a previous Game I had a unit of Bikes Multi-Charge 2 squads of Fire Warriors. The Combat Result was 4-0 in favor of the Marines. Subsequently both Fire Warrior squads failed their Morale tests and ran.

What we were unsure of is if the Marines could Sweep both units or only 1. We couldn't find anything to directly answer the question in the BGB. We ended up playing it conservatively and I could only sweep 1 of the squads at the time. (It was a joint decision based on lack of info.)

My question is that if all enemies in a combat flee how many of them can be targeted with a sweeping advance by a single unit?

p41 in the BRB has the rules for this situation, under 'Assault Results'.

Basically, if you are free to do so you roll sweeps against each unit.

Slight correction: You are not "free to do so", you are compelled to do so. Sweeping is mandatory in 5th, and yes it does happen to all the fleeing units.

Slight correction: I did not say you choose to if you are free to do so. I said you do if you are free to do so (as in, not still engaged with a non-fleeing unit for example). The relevant rules passage on page 41 makes that clear.
